Master cylinder

It's very possible that while replacing the master cylinder, you damaged
the diaphragm in the booster while installing the master cylinder.
Also, if your old master cylinder was leaking from the back, the brake
fluid could have seeped into the booster and damaged it over time
without your knowing it.  Also check the vacuum hoses to the booster to
make sure there is nothing blocking them.
 
I've seen this many times with customers before and more likely than
not, it is damage to the booster diaphragm that causes what you're
experiencing.
